I've swapped hard drives several times with no impact whatsoever on WPA.
I've done pretty much the same procedure as you have but instead of using
R&R, I've used Drive Image and also True Image.  The two files you're
referring to get updated each and every time you boot anyway.  As long as
you haven't exceeded the number of changes allowed before WPA thinks
you're cheating, you should be OK.

You should be able to see the 30g drive on the USB port provided you're
booted to XP.  From DOS you won't see it because DOS doesn't recognize
NTFS without a special driver such as "NTFS for DOS".
