At one time I was dual booting between Win2000 and XP Home and the
same thing occurred.  It seemed to me to make sense at the time as
each OS would "see" its home drive/windows folder as C.  However,
confusion can set in if you're making backups and somehow forget which
backup goes where.

I no longer have that problem since I'm now dual booting between XP
Home and Xandros 4.1 Home Edition.  I have Xandros installed to the
last logical partition on my second drive.  My bootloader (BootIt Next
Generation) controls which OS to boot according to my selection from
its boot menu.  This meant, however, that Lilo had to be installed to
the root of the Xandros partition rather than the MBR of the drive.
