This is for W2K, correct? Using the NTFS format would give the
most control over cluster sizes with fewer partitions needed
but does introduce some difficulties if the system is damaged
and must be restored without booting to W2K etc. I use NTFS on
one partition and FAT32 on the other and can multiboot to DOS
if need be. :-)

I don't think you've made a 'mistake'. You've made a choice
from the options that are available to you.

BootitNG can partiton, repartition, multi-boot to 255 different
OS, create and restore ISO image copies of any partition to any
other partition (or write the ISO images to CDs directly if you
have a newer CD writer with hardware buffered under-run
protection). I've been using BootitNG here on my W2K machine
for several years and have had to restore the OS 15 times using
my ISO image files. I fiddle alot with this machine. :-) 

In all fairness to you, or anyone else reading this, BootitNG's
documentation is a bit cryptic and the user interface could be
sorted out a bit better than it is. Many people have made this
same observation but it is 'mouseable' and does work as
advertised just takes a little time getting accustomed to the
'procedures' and terminology (icons, menus, etc.). It's worth
the effort but I won't tell anyone it's going to be easy to
understand if you've never used it before.
