I've also always found the boot manager installed by default anytime I've
installed Ubuntu onto a system that already had Windows installed... I don't
think I've ever done it into a system with dual hard drives, but I don't know
of any reason that should be different than on a system with one drive (and
multiple partitions). And Ubuntu (and other Linux distributions) are quite
happy to be installed into what would be a non-bootable partition by Windows
standards.

UNLESS JP tricked it by setting his second drive as the active, bootable one
prior to installation (as he says he has to do to allow Ubuntu to boot now), so
that when the installer scanned the system it failed to find a bootable version
of Windows. Hmmmmm.

I return to my suggestion-- made prior to JP's recent installation of Ubuntu
8.10:

1) Partition and format Drive D: as a Windows partition.

2) Start up Windows

3) Insert the Ubuntu installation CD and install it from within Windows,
pointing the location to drive D:\

From his comments, I think JP assumed this would give him an installation of
Ubuntu that would run in a virtual session- 'within Windows'. It doesn't. It
uses the Windows file system instead of a native Linux file system (and runs a
little bit slower as a result), and adds the Ubuntu installation to the Windows
Add/Remove programs list (or whatever it's called in Vista!) And it uses the
XP/Vista boot menu rather than the Linux GRUB boot menu.

But it runs independently of Windows...
